Reluctant at first, Erina changes her mind when she sees the resolve in Haru to become smarter so that his mother will come back for him. With the success of the surgery, Haru becomes more and more intelligent. However, with his newfound mental abilities comes problems. Haru now must face the challenges his new self-awareness presents such as the people around him and his own emotions.

Ishihara Santaro is an electronics salesman with a knack for entertaining customers while wearing his trademark red nose. But his actual sales are poor, and he soon gets fired. This second season of Hana Yori Dango picks up right after Domyoji leaves for New York. After confessing to Domyoji, Makino has not spoken to him for a year. Rui and the other members of F4 try and help Makino meet Domyoji again by going to New York for the christmas holidays. Though F4 and Makino meet Domyoji again, he has become a completely different person, and so they leave for Japan.

Some time later, Domyoji's mother annouces that they will be returning to Japan. There, they hold a giant super-rich and classy birthday party for Domyoji and announce something very important. Domyoji, like in the first season, is engaged to a rich girl and heir. The only difference is that they are to be wed soon. What will Makino do?

However, researchers, who have returned from the presentation, voice worries that this is premature. Nevertheless, Haruka blindly believes in Hachisuka’s judgement. She is drawn to him both as a scientist and as a man. The team immediately proceeds to facilities which help people with disabilities. They search for subjects for the clinical trial, but have difficulty finding people who will give consent in view of the risk of side effects. In the midst of this, Algernon escapes from his cage and goes missing. They determine his location via GPS but cannot find him. At that moment, Sakuto has gone to pick up girls at Shibuya with his colleagues. Doing just as they told him to, he stands alone on the road and calls out to females. However, he gets entangled with a rough guy who punches him. A bloodied Sakuto falls over on the roadside. A white mouse approaches him … … Sakuto is transformed into a genius through surgery. But when Algernon’s new intelligence begins to fade and he dies, Sakuto realises that his genius, too, is destined to leave him.
